He matriculated at Queen's College, Cambridge, in the Lent term of 1582. Aylmer graduated B.A. in 1582/3 and proceeded M.A. in 1586. At the age of eighteen, he was ordained deacon in London; shortly after, he was presented to the prebend of St Paul's. Aylmer was instituted rector of Much Hadham, Hertfordshire in 1589. In 1591, he became archdeacon of London; a year later, he was presented with the rectory of St Leonard's, Shoreditch. Aylmer was awarded the degree of D.D. in 1598.
